How can I use a custom PhoneGAP plugin?

The option right now is to export the app source and add the plug-in this way. Being able to add plug-ins to Appery.io -- is something we are working on.

so I will have to compile outside of appery.io ?
what about if I export and then import back into appery.io ?
will keep my new files?

Not yet. You can add plug-ins in Eclipse/xCode.
