Could you please delete them and then make Undo all source changes for the folder? Please make a backup of your project before this procedure for any case.

Some of the files that where blue before did not return and the folder names are still blue ... Is that a problem?

In most cases this is caused by errors in edited files.

But I deleted all edited files. They did not return and the folders stay blue.
