We're investigating the reason why some apps don't work with iOS 9, but we don't officially support this OS yet.

Can it be because i have overwritten some sourcefiles in the source? do i need to rebuild that in some way to get it updated- or doesnt it matter?

Seems like it was something in config.xml for iOS. I updated it manually and now it works
