Hi Adam -- Sorry, but it's hard to say what exactly causing such behavior.
This could be a jQuery mobile issue -- we will roll out an update on February 11 and jQuery will be updated to ver. 1.4.0 and let's see if this will help.

I have the same problem with a native select on ios7, The footer moves over the options and if i click on the select done button, actually it seems the app catch a click on the footer navbar item.
I used the css katya proposed and i tested after appery update, but the problem is still there

I tried many different approaches to resolve that issue, unfortunately all of them failed. What I did in the end was to move my input component to another location and rearrange the page. The footer is being pushed up from the bottom of the page and lands always in the same place. If you have an active component like select or input somewhere near the place where the footer lands then there is pretty good chance that it will "catch" the click event from footer. So try to move your select component to other location (up or down). Hope it will help.
