I have not made any changes to the source files, so I don't know why this error is occuring. This app has been around for a long time, is it possible that parts did not get upgraded with the new versions of cordova, etc.?
Can I just delete the source files? Will the builder rebuild them?

You can delete the source files and then make Undo all source changes by clicking the gear icon near the folder with the removed files. Please make a backup of your project before this procedure for any case.
