Is it possible to use a third party program like WooCommerce to be used to process payment processing via an ecommerce shopping cart app? How would I go about setting up APIs? Thanks in advance.

If WooCommerce provides REST APIs -- then you can use it. Please check the docs and tutorials on how to setup the services.
