Appery Dependancy!

Hi,
We have developed our project in Appery and exported it to xCode. Now, can we achieve proper functioning of the code by removing the code written in Appery, by replacing such code snippets using normal Javascript or jQuery? (without modifying the Appery generated HTML/CSS)
