I would like to use Lungo.js and remove Jquery Mobile completely so that no Jquery Mobile code is in the app. Is this possible? The link you sent me only tells me that Jquery Mobile is included.

No, it's not possible. Apps you build with Appery.io are based on Jquery Mobile and other technologies listed here http://docs.appery.io/getting-started/. You can't replace Jquery Mobile with Lungo.js.
