Hi Evgene, tried these steps and it still happens for me. I can work-around in FF - I was just trying to give you some information/details you didn't already have.
When I try to inspect element on the central area - it shows me a canvas element - but I did notice there are two separate width/height values:
Maybe some browsers are using the first and others the second? 30 pixels is about the amount of space that is not clickable/hoverable.

Looks like canvas overlap components, thus other components don't work. Add attribute z-index: -10; for this canvas style

The app is Lowveld Hospital. It is shared.
Go to page MYERinfo. Open data service Retrievedetail. Select success - Mapping.
Click on any mapping line. Red x appear. Click on red X. No response.

I've made a copy of your project and restored with my account. Followed your steps and managed successfully delete mapping. My version of Chrome is 39.0.2171.95 m. Could you please also try create a backup of the project and then restore it from a backup?

It does not work. I then tested it on same Chrome version as yours(.95)
Delete works on version 39.0.2171.95 but not on .99
It appears if this is a Chrome update issue?
